Problem

If 'Automatically create a translation qualifier' checkbox is selected then when a pseudo or pseudogene qualifier is added to a CDS feature and the CDS feature is updated, a translation qualifier will automatically be added.

Solution

  1. Ensure that the "Automatically create a translation qualifier' checkbox is not selected
  2. Add your pseudo or pseudogene qualifier to a previously created CDS feature. 
  3. Delete the translation and protein_id qualifiers that were automatically created
  4. Update the feature.
